Unfortunately trying to fix this (as far as I know) would require a hack of the PCSX2 emulator, and there isn't really anything I can do on my end. When PCSX2 recognizes that you're playing Nocturne, it makes adjustments to the emulation settings to fix the transparency issues. These fixes are specific to Nocturne and I'm not aware of a way to enable them manually. Swapping the disk doesn't reset the emulator, so it still thinks you're playing Nocturne when you swap to the hack and keeps the game-specific settings.
